地殻変動による海面上昇により、海に飲まれかけている惑星「ノア」。人類は、AI「エムザラ」が導き出した「全人類移民計画」に従い、巨大な移民船「セカンドクレイドル」の建造を開始する。同時に、それを起動させる12隻の「方舟」と、「方舟」をコントロールすることができる特殊な能力を持つ者たち「アドミラル」の捜索を開始した。しかし、人々は全人類を移民させると主張する「全人類移民派」、選ばれた者のみを移民させるべきと主張する「選民移民派」、惑星ノアと共に全人類は海に還るべきと主張する「終末派」の3つの派閥に分かれてしまい、派閥を代表したアドミラルたちによる方舟継承権を巡った争い「継承戦」が行われた。そして今、最後の方舟が見つかる。抗うか、滅びるか。主人公・御船真瀬は、全人類の命運を懸け最後の方舟継承戦に参戦する。
